Check archives, there's lots of them. Rattle n Hum is my favorite. Get there early before it gets busy and they will do tasting flights. Blind Tiger although I have never been there when it wasn't packed!! Ginger Man is nice. Pony bar, only have been there once. None of these places brew, if you have time head out to Brooklyn and hit the brewery's. Have fun

"I'm sure there is a post about this" Not just one, but more like a million. And they all have the same answers (Blind Tiger, Pony Bar, Ginger Man, Rattle N' Hum). I am going to recommend other spots like 508 Gastrobrewery, the only nanobrewery in Manhattan, and Beer Authority, a new bar in Midtown with dozens of taps.

and if you find yourself near Grand Central stop in to Beer Pantry, very small but good bottle selection and growler fills, great staff too
Have not been to Eataly (for the beer) but did just get back from Rome a few weeks ago and went to one of the partners place Baladin and it was VERY good and cool place. The bartender was "here, taste this" happy and they had some really cool stuff. Didnt bring anything home as I only had a carry on with me...FU TSA!!!!
Birreria is worth trying if you go off-hours (lunch time). It's not much of a beer garden but more of an enclosed rooftop. The beer selection is stellar, though- last time I visited they had Dogfish 120 and Sierra Life & Limb, so you get the idea. And they brew beer right there on the roof. Yes, it is ridiculously expensive, but it should be visited at least once.
If you like Irish beers then you should try to squeeze Fraunces Tavern into your schedule. Take the 5 train Downtown to Bowling Green or the R train Downtown to South Ferry/Whitehall, you'll be at the southern tip of Manhattan and will need to head 2 blocks to the east to find Fraunces Tavern. They serve the Porterhouse Brewery beers (Ireland) on tap, they are fresh and delicious. They also serve several American micros on tap and their bottle selection is good too. Another gem, if you like Pilsner Urquell, is Hospoda on 73rd St between 1st and 2nd Aves. Take the 6 train Uptown to 77th St, then head east and south to get there. Hospoda serves PU 4 ways, varying the bitterness. Again, fresh and delicious. Good Luck, KP.
Plus one on the Porterhouse (Fraunces) suggestion, starting there (Pearl Street) if you wanted to do a bit of a short pub crawel is Ulysses Folk House. In the nearby South Street Seaport Area is Heartland Brewery, Keg No. 229 on Front Street. Last but not least you could hit the Bridge Inn (Water Street). Oldest Bar in NYC and there are a couple of good craft taps.
I know I've been touting Fraunces Tavern because of the Porterhouse beers but I just went to FT yesterday (5/6/12) and decided to try the An Brain Blasta by Porterhouse. What a disappointment...Terrible. The combination of malts were sickeningly sweet and the hops just as bitter, a really bad combination. (The Plain Porter, Red, Wrassla's Stout, and Oyster Stout were great...as was the food and live music.) I was hoping at some point the bitterness would succumb to the sweetness but it was not to be. It took a full pint of the Oyster Stout to wash away the bitterness. The barkeep told me ABB is an English Ale, which I suspected, but the alcohol level (7%, I think), sweetness, and bitterness just didn't result in an English Ale. I won't be drinking the Blasta anymore, I recommend avoiding it if you make it down to FT.
