So it's legal for breweries/brewpubs to fill or refill growlers. It says retail cannot sell unless it's in the original package. Seems like that hair dryer resealing thing is to make it an original package, but the law says manufacturers are exempt, no?

Hair dryer / plastic shrink wrap/ whatever on top is to make it a sealed container; as opposed to an open container in ones car (which is illegal). It does not make it an original package.

The reason the breweries SAY they are opposed to it, is because they feel their product will not be properly dispensed and sealed in a growler, thus compromising the quality of their product.
The reason their really most likely against it (because bars pour pints all day with no rebuttal from the breweries.) is to keep the exclusivity and $$$$$ profits of growlers with the breweries, not the bars.

Anyone know if Chicago breweries can/will fill the pop-top type of growler?

We've got the same issue going in Indiana. The Indiana Brewers Guild has reiterated almost this identical statement. I had the same response that bars sell their beers via draft all the time, and many of the breweries have their beer distributed in other states that do allow for retail/bar growler sales and do not seem to have a big issue with their beer being sold in growlers there. They have exclusivity to growler sales now and do not wish to lose that money to other outlets.
