Does anyone know where you can purchase blank/empty 500 ml bottles, like Jester King uses? Also, are these normal sized caps (I can't remember off the top of my head)? My bottle-capper can handle both standard bottles and Belgian-style crown finish bottles.

I submitted the suggestion to Northern Brewer to carry those bottles on their website. I received a response they would suggest this to their marketing department. I would suggest others submit the same suggestion increasing customer desire for this. http://www.northernbrewer.com/about/contact-us/
Does anyone happen to know if the bottles that RR uses for Pliny & Blind Pig and those that Maine Beer Co uses for all of their beers take standard caps?
They do take standard caps, I re-use Pliny and Pig and other 500 ml bottles all the time. It is a great size for most homebrews - big enough to share and also small enough to finish yourself.
Speaking of those rr and Maine 500ml bottles, does anyone know If they can be purchased anywhere besides buying a bunch of beer and reusing them?

Northern Brewer sells these: http://www.northernbrewer.com/shop/beer-bottles-16-oz.html They're close. The taper on the neck isn't as long as the RR and Maine ones though.
I use 500 mL for most current bottlings. All were reused Maine Beer or Jack's Abby bottles. They take a standard cap, no different than 12oz or 22oz bottles.
Why not just use Franziskaner/Weihanstephaner bottles? They've always worked for me and are fairly cheap beers in my area. At an average $3/bottle, they're worth it for the beer plus the bottle to use later.
