It'll be helpful if you post where in Brooklyn you'll be and if you'll have a car or if you plan on using the subway. Getting from one end of Brooklyn to the other is no joke and circumstances might make it easier to shop in Manhattan.

St. Gambrinus is really good. One of the best bottle shops I've been to. Stumbled upon hops and hocks on Morgan ave also and really liked it.

In the area, I'd mainly recommend Prospect Heights Beer Works. Brooklyn Beer and Soda is a nearby warehousey option. Bierkraft is good for a much more curated selection if you're taking a long walk through Prospect Park. From your area, I wouldn't bother trying to get to the hipper shops in Williamsburg, Bushwick or Greenpoint.

Better than all of the above, jump on the subway - orange or green line - and head into the East Village of Manhattan for a half or full day. Good Beer, Whole Foods Bowery, Top Hops, New Beer. When taken as a whole, that's the mecca and it's not hard to get to from Brooklyn. Just be prepared to carry your buys on the train back.
