Ok, We brewed a Flanders Red and a Pale Ale this past weekend and I was wondering if there is a problem with ferementing these two beers next to eachother. The Flanders is in a glass carboy sitting right next to the pale ale that's in a plastic bucket. Should I be seperating these guys?

No worries. If you were doing an open fermentation you might have an issue.

What about when racking and bottling? Do I have to worry about these bugs becoming airborne and ruining future batches racked or bottled in the same area even though seperate equipment will be used.

No. Your main concern is using seperate racking/bottling equipment because you won't be able to get the bugs out of the plastic. Glass you are okay with because it is not porous.
