I'm a big fan of Mother Road brewing. The nice thing is that you can visit there, Lumberyard Brewing and Flagstaff brewing all in 15- minute walk area. Mother Road is easily the best of that group. I believe there's another brewery close to these but that might require a drive. I can't help you on bottle shops.
Oh, and I think in Williams you have Grand Canyon Brewing which makes some respectable beers. That's closer to the Grand Canyon as the name suggests.
I agree with ONovoMeixciano. Mother Road just rocks. Their Black IPA is delicious, so is Stranded if it is available. I wasn't too impressed with Flagstaff Brewing - their IPAs are mainly flat or over-hoppy. Lumberyard has great eats combined with good beer.
I second (or third) the Mother Road praise. Great beer and great folks. There are two new breweries in Flagstaff as well, both requiring a short drive from the downtown area, but well worth it: Wanderlust and Historic. They're both essentially warehouse-style facilities with a tap-room area. They have limited hours (esp. Wanderlust). Oh, and there's also a new beer/wine bar along Rte. 66 (very close to Flagstaff Brewing) called The State Bar.....20+ taps of strictly AZ beers. Cool place. The only bottle shop I'm aware of is McGaugh's Smoke and Bottle, a few short blocks south of downtown. Tiny shop but with a good selection of singles for mix/match 6-packs.
Mother Road's beers are more beer geeky, however Lumberyard just won two medals at the World Beer Cup so they are no slouch. There is a gas station there with a pretty good selection, sorry I don't know the name but it is east of town towards Wanderlust. Hops on Birch has a pretty good draft list but I have not been impressed with the service. Flag Brewing has a nice patio and good food but their beer isn't very good but they do have guest taps.
Yeah, I do think Lumberyard's beers are good, though it would be nice to see them stretch and do some different seasonals or big beers (maybe they do, but the times I'm in Flag I haven't seen it). I guess I'm just not enamored of the place itself...a bit too corporate-feeling during the day, and too much of a college bar at night, and the service hasn't impressed.
If I remember correctly Grand Canyon Brewery doesn't have a tap room, they just offer the beers at a diner next door. I haven't been, but I've heard mixed reviews.
Flagstaff is a great beer town. Tons of stuff almost all walkable from each other. lots of relaxed cool people and several really solid beers. Just rolled through Flagstaff over the weekend and this thread was a great help. Thanks! Got to try Mother Road, Lumberyard and Uptown Billiards. Mother Road was definitely hipster/hippy-ish. But a nice chill spot if you're looking for a low-key option with a relaxed vibe. They had four brews on tap (ran out of the black IPA) while I was there. All the beers I tried were on the mild side with no real hoppy beers to be seen. The tasters were 1$ each which I liked. Free Pretzels available as well. Kid and dog friendly (I think I saw a dog there) place as well, at least on a Sunday. Next stop was Lumberyard. The IPA was fantastic and the Wings were killer. Packed with families and kids, even in the bar area, but managed to get a seat right away at the bar around the peak dinner time. The bartender was super attentive and quick with the service. They did have a Imperial Red that just tapped out, so missed that one. I highly enjoyed the stop there. Was en route to Hops on Birch but got sidetracked by Uptown Billiards since the wife loves to play pool. Decent taplist (20-25 brews?), including some Founders and a couple local AZ brews. Predominantly English style beers. I got to try the Four Peaks Hop Knot which was solid. All in all, a relative hidden gem of a beer town. Glad I got the chance to stop by 'Flag'.
